The Diatom EST Database
نویسندگان
چکیده
The Diatom EST database provides integrated access to expressed sequence tag (EST) data from two eukaryotic microalgae of the class Bacillariophyceae, Phaeodactylum tricornutum and Thalassiosira pseudonana. The database currently contains sequences of close to 30,000 ESTs organized into PtDB, the P.tricornutum EST database, and TpDB, the T.pseudonana EST database. The EST sequences were clustered and assembled into a non-redundant set for each organism, and these non-redundant sequences were then subjected to automated annotation using similarity searches against protein and domain databases. EST sequences, clusters of contiguous sequences, their annotation and analysis with reference to the publicly available databases, and a codon usage table derived from a subset of sequences from PtDB and TpDB can all be accessed in the Diatom EST Database. The underlying RDBMS enables queries over the raw and annotated EST data and retrieval of information through a user-friendly web interface, with options to perform keyword and BLAST searches. The EST data can also be retrieved based on Pfam domains, Cluster of Orthologous Groups (COG) and Gene Ontologies (GO) assigned to them by similarity searches. The Database is available at http://avesthagen.sznbowler.com.

Update of the Diatom EST Database: a new tool for digital transcriptomics
The Diatom Expressed Sequence Tag (EST) Database was constructed to provide integral access to ESTs from these ecologically and evolutionarily interesting microalgae. It has now been updated with 130,000 Phaeodactylum tricornutum ESTs from 16 cDNA libraries and 77,000 Thalassiosira pseudonana ESTs from seven libraries, derived from cells grown in different nutrient and stress regimes. The updat...
متن کاملComparative genomics of the pennate diatom Phaeodactylum tricornutum.
Diatoms are one of the most important constituents of phytoplankton communities in aquatic environments, but in spite of this, only recently have large-scale diatom-sequencing projects been undertaken. With the genome of the centric species Thalassiosira pseudonana available since mid-2004, accumulating sequence information for a pennate model species appears a natural subsequent aim. We have g...
متن کاملDensity dependent expression of a diatom retrotransposon.
Retrotransposons are mobile genetic elements that encode for their own replication. Many studies have linked their expression to stress caused by environmental factors. Genome sequencing and EST libraries of the coastal diatom Phaeodactylum tricornutum indicate that this organism has an active copia-like retrotransposon (Blackbeard), which is variably expressed under different culture condition...
متن کاملR-Syst::diatom: an open-access and curated barcode database for diatoms and freshwater monitoring
Diatoms are micro-algal indicators of freshwater pollution. Current standardized methodologies are based on microscopic determinations, which is time consuming and prone to identification uncertainties. The use of DNA-barcoding has been proposed as a way to avoid these flaws. Combining barcoding with next-generation sequencing enables collection of a large quantity of barcodes from natural samp...
متن کاملIsolation, purification and identification of three diatom species (Bacillariophyceae) from Gomishan wetland (N. Iran) using phylogeny and silica cell wall ultra-structure analysis
Diatoms of Gomishan wetland (Golestan province, N. Iran), one of the most significant habitats in the eastern shore of the Caspian Sea, has been isolated, purified and identified during 2013. Using serial dilution and streaking on F/2 medium, pure, monoalgal and axenic cultures of the isolates were prepared. The isolates were characterized and identified using micro-morphological studies on the...
